Just to get my two cents in. I am a retired FOMOCO employee but could drive a truck made by Chev or Dodge with no problems. I own an '06 F250. Love the truck and couldn't ask for anything more. The only problem I have had was a sticking EGR valve and that didn't really cause any major inconveniance....

I don't know how much of a problem this has been but, Chevy has a TSB bulletin concerning this on the 2007 models. Don't know if also applies to 2008.

If the bed is too high you can change the rear spring blocks from the standrd F350 4inch to the 2inch that come on the F250. It's a common practice and approved by Ford. Congratulations on the new ride.

I don't think either way will have any detrimental effect on the transmission. Using the tow/haul mode will change the shift point and will prevent the transmission from hunting for the optimal gear so much as the load changes. Mine came equiped with Pirelli. Only have 25000 miles, but they seem to wearing better than any I've had in the past. My brother has the same and has about 60,000 miles on them and still have a little (very little) wear left.
